An Effort for the Identification of Riboswitches against Adenine and Guanine Using Genomic SELEX

Many structured motifs of RNA are control sites of the gene expression. Our previous works have shown that heteroconjugates, designed by tethering neomycin and loop-specific chemical(s), bind to stem-loop RNA motifs with high selectivities and affinities. In addition, these heteroconjugates could be a possible bait for finding out loop-specific sequences of the chemicals. In the present study, a heteroconjugate of neomycin and adenine (or guanine) was designed and synthesized, and it was used as a bait to identify riboswitch(es) against adenine (or guanine) using both E.coli and B.subtilis genome. After 6 rounds of selections, we identified a stem-loop sequence that specifically binds to the adenine part of the heteroconjugate. Results suggested that a synthesis of conjugate(s) with neomycin and any metabolite, can be used as a bait for elucidating the metabolite-specific RNA loop(s), which otherwise can not be identified owing to weak affinities. Identified loops could be possibly parts of riboswitches in nature. Verification of the adenine (or guanine) riboswitches are currently in progress in our laboratory
