Identification of RNA Sequences of Loop-Specific Molecules Using Heteroconjugates and Genomic SELEX

There are several loop-specific antibiotics, such as chloramphenicol and linezolid, which is aiming loops at peptidyl-transferase center in ribosomal RNA. However, only a limited information is known about sequences and structures of the drug binding loop. It is, therefore, very important to find a new method to identify the molecular target of these drugs in order to develop new antibiotics against the drug resistant pathogens. Our previous work have shown that the heteroconjugates of loop-binding chloramphenicol (or linezolid) and stem-binding neomycin strongly bind to specific stem-loop RNA motifs. We, then, tried to use these heteroconjugates as baits to identify stem-loop RNA motifs, which might include loop sequences of chloramphenicol (or linezolid). Biotinylated heteroconjugates and genomic SELEX techniques were employed to select specific stem-loops sequences. Interestingly, the selected stem-loop motifs showed almost identical sequences with the known drug-binding sequences by other methods. Results suggest that heteroconjugates can generally be used as baits to discover specific drug-binding loop sequences, which otherwise can not be identified with only loop-specific drugs
