DNAzyme is a DNA molecule that has a catalytic function to cleave RNA. Since DNA is more stable than RNA, DNAzyme has a prospect of being used in the therapeutics for a variety of diseases. As with all proteins, DNAzyme should fold properly to perform its unique catalytic functions, but its folding mechanism is still unknown. Conventional methods fell short of elucidating its folding mechanism because the folding process of DNAzyme is too complex due to its multi-branched structure. In this work, we employed our newly developed 3-color ALEX (Alternate Laser Excitation) technique, which is aimed to simultaneously observe multi-color FRET at a single molecule level, and found that DNAzyme folds in two steps depending on the concentration of the divalent cations in solution. We demonstrated the full capability of our 3 color ALEX technique in the study of complex structures and folding dynamics.
