Natural a-helical peptides with Arg and Lys residues are known as strong RNA binders. Especially, the binding of these peptides become more specific when Arg or Lys sites are methylated. Encouraged by these observations, a-helical peptide library with many Lys residues has been designed and synthesized for targeting RNA molecules. In addition, methylated lysines were introduced to make more diverse peptide library. In terms of the fact that modification(s) of the position and number(s) of positive charge are inevitable to have specificity to any target RNA, this peptide library is advantageous over the aminoglycoside antibiotics since the positions and number of methylated Lys residues can be easily manipulated. Individual peptides were subjected to measure binding affinities with RRE RNA as a target using a fluorescence anisotropy technique. One of thepeptide showed outstanding specificity to RRE RNA, judged by specificity with a gel mobility shift assay. Studies on analogues of this peptide are in progress to elucidate the importance of the position of methylated Lys residues.
