"Shotgun Proteomics Approach" is a combined method of peptide LC separation and tandem mass spectrometry (MS/MS). Shotgun proteomics approach became the method of choice for protein mixture analysis due to its simplicity and rapid analysis speed. Shotgun proteomics approach has benefited greatly from recent advances in capillary scale multidimensional peptide LC separation techniques and the protein coverage was greatly expanded. In this study, we introduce a newly developed ultrahigh performance multi-dimensional peptide LC separation system which combined a ultra high pressure RPLC system with a MudPIT system. Significant improvements in terms of peptide detection sensitivity and peak capacity of peptide LC separation were made over conventional MudPIT system. Using this new method, we were able to identify new proteins, previously undetected by conventional MudPIT system, and to observe dynamic changes of protein abundances between two different samples.
