Molecular Dynamics Simulation Study on Four Different PAZ Domains

RNAi is a mechanism that inhibits gene expression at the stage of translation or by hindering the transcription of specific genes. RNAi targets include RNA from viruses, transposons, also play a role in regulating development, genome maintenance. Two key proteins play a role in RNAi. These are Dicer, which works in the initiation stage to produce the siRNAs and miRNAs, and Argonaute, a protein that is central to the effector stage when the RISC is guided to mRNA and perform silencing. Key RISC component is argonaute, which contains two characteristic domains, PAZ and PIWI. The PAZ domain is an small RNA-binding module found in Argonaute and some Dicer. The PIWI domain is believed to incorporate the slicer catalytic site, which is responsible for the cleavage of mRNA. In order to investigate the structural motions of PAZ domains from four different molecular dynamics simulations were perfromed with the structures. Structural analyses were disclosed uniqueness and commonness of the motions of PAZ domains.
