We have been developing α-helical peptide as modulators of endogenous RNA hairpins, finding out that there are at least 4-5 hot spots between side chains of helices and moieties of RNA major grooves, affording less than nanomolar affinity. Therefore, peptide probes that bind to specific hairpin RNA targets could be used to elucidate the cognate sequence of the RNA target. Furthermore, photo cross-linking using PhotoMet containing α-helical peptide could snap-shut out any interactions with endogenous RNA molecules. For these purposes, an amphiphilic α-helical peptide which consists of mainly Leu and Arg was synthesized with one PhotoMet, a photo-labile amino acid bearing diazirine ring. Photolysis was carried out on mixture of this peptide with cell extract, affording covalent adducts. One of adducts was elucidated as a part of 18s ribosomal RNA with hairpin structure. These results suggest that the incorporation of photoMet containing peptide against RNA targets could be a promising research tool for the study on RNA-protein interactions.
