Based on the motif analysis of the human genome, there are more than a thousand RNA binding proteins. RNA binding proteins play essential roles in gene expression and are associated with a number of human diseases. Although functions of a few biologically important RNA binding proteins have been extensively studied in biochemical and/or molecular genetic approaches, relatively little is known about biological function of RNA binding proteins and their RNA partners within the context of intact cells. To study in vivo functions of RNA binding proteins, we analyze transcriptome-wide RNA binding protein-RNA interactions in human embryonic stem cells by coupling UV crosslinking immunoprecipitation (CLIP) with next-generation sequencing. Here, I present RNA targets of DGCR8, Drosha, TLS/FUS, EWS and TAF15. With this technology, we determine not only binding partners but also exact binding sties in the cell. This information provides a framework for identification of biological roles of RNA binding proteins in the cell.
